If this can be seen as the person doing you a favour by adjusting it manually, when quite possibly they shouldn't have done so, and despite the fact that it was their employers fault in the first place, then this presents a further quandary. A first reaction might be that you should pay it back, as you were only overpaid in the first place as a result of that person putting themselves out... As IMO anyway, its bad luck to try and profit as a result of someone else's generosity But on the other hand... Possibly by trying to repay it, when possibly its gone unnoticed, you'll maybe bring the manual payment by the helpful person to the attention of their manager; possibly something they shouldn't have done at all, or possibly did incorrectly.
